In pancakes, pretty sure yes they will work. Even heat sensitive nutrients are barely damaged by that amount of cooking. And I don't think phytoestrogens are particularly heat sensitive.
Some brief Googling revealed that soy phytoestrogens survive 7 hours of pressure cooking and light/no acid. Increasing to stronger acid, more sour than pure lemon juice, plus 7 hours of pressure cooking finally managed to destroy a portion of the phytoestrogens.
